It would be wise for you and your husband to engage an immigration attorney to learn all of the relevant information about your husband's immigration history, about your marriage and related issues in order to advise you about adjustment of status eligibility and in order to represent you and your husband in the adjustment of status application process. Your father's situation is complicated and cannot be analyzed on a Question Board. Recommend you pay for a consultation with an experienced attorney to properly advise you and him. You will need copies of his criminal convictions and deportation orders to assess his case. An attorney can help you obtain these if you don't have them.

Generally, under existing law, no, there is no law allowing her to stay longer than the 90 days. When you become a USA citizen, that will change, but otherwise, you need another solution to try to allow her to stay.
