What if our I-130 and 1-485 reach USCIS a day after my I-94 expires?

Under the law, as long as she entered the US legally, she can file even after the I-94 has expired assuming she is otherwise eligible.

Can I fix my papers if I get married to a US citizen?

As long as you did not return to the US illegally after you were deported, you are still eligible to return to the US after you have applied for and been granted waivers on forms I-212 and/or I-601. To get the process started, your girlfriend can petition for you on form I-130 after you have been married to each other. If you are eligible, the waivers will be requested by the US consulate at the time of your visa interview.
