I will assume that you received a discharge and therefore the rules require that you wait 6 years from the time you filed your ch 7 before you can rfile and eceive a discharge in a chapter 13. It looks like you are at least close to meeting the timeframes.

Do I need to wait for my reaffirmation papers to come back before I file my bankruptcy papers or can I send it later?

The reaffirmation needs to be filed with the Court and approved. However maybe the mortgage company will do that for you, I don't know. I do know you will need to file the BR first, then file the reaff.
