The question is a bit unclear, but the if a debtor is in a Chapter 7 Bankruptcy and has an ownership interest in an LLC, then that is considered and asset and the trustee has the authority to sell that interest and distribute the proceeds.

Do I need to wait for my reaffirmation papers to come back before I file my bankruptcy papers or can I send it later?

The reaffirmation needs to be filed with the Court and approved. However maybe the mortgage company will do that for you, I don't know. I do know you will need to file the BR first, then file the reaff.
