Are personal debts different than debts to corporations in bankruptcy? How?

I would certainly have to look at the paperwork which is involved before I would render an opinion. Was loan made to her individually? Was it may do some form of business entity? Is there any security for the debt?

What is the best thing to do if I have a second mortgage and my home isn't at the value I purchased it at?

If the home is now worth less than the amount due on the first mortgage, there is a method in bankruptcy to eliminate the second mortgage as a lien on the home. Traditionally, this was only in chapter 13 bankruptcy, but you may be able to accomplish this goal at this time in a chapter 7. Filing bankruptcy will of course affect your credit. You should obtain a consultation with an attorney to review your entire financial situation.

If you file for your corporation, your only option to stay in business is to do a Chapter 11 case.  Corporations cannot file Chapter 13.  Whether you would file for your corporation or yourself personally depends on who has liability on the debts, and other factors. You need to have a consultation with an experienced bankruptcy attorney in your area to go over your options. I am available if you are in the Greater Los Angeles Area.
